Is there a difference between a 3.9 for a 5speed and 6speed?

Will not matter as long as the rear diff is 3.9 ratio. If you are lucky enough you can score a r160 2 way plated 3.9 just need to ring wreckers.... The Wrx 3.9 is usually a open diff like the front.

3.9 R160's are hard to find. They don't come in any Aus delivered WRX and only one version of JDM for a very short run.
You will most likely have to build one from 2 diffs.
NB; the ones everyone flogs as 3.9 are usually 3.54

for the 6 speed u need the 180 suretrack diff much stronger,r160 is for 5 speed and they can also be lsd the v2 sti ra had that diff,good luck

Well, I have a 3.9 diff from a Bug-eye for sale, but it doesn't sound like what ur after.

I doubt it will be 3.9 my bugeye is a 01 and had a 3.54 rear the box is 3.9 with a drop down gear to make final drive 3.54

What two diffs will i need to build one?

You will need an open R160 3.9 from an early lib, and whatever LSD center you want to use to match your shafts.
