It goes through a fusible link, and other power supplies pick up from the fuse box as well. There's no reason you can't add an additional thick cable from the post on the alternator directly to the pos battery treminal other than it not being fused. If you leave the original connected as well you won't have any other problems. I'd recomend a $200 HID kit to rectify your headlight problem.
