I have the same problem, I'm 6 foot 4 and 120 kgs, I ran for 3 weeks and then my knees started to hurt as your discribing. I have spoken to a pt friend of mine and he has that because I weigh so much it loads up my knees and I should cycle or swim untill I drop 10-15kgs to keep my knees in one piece ha ha
