It does make sense to check wheel alignment after a driveshaft swap, but most ppl won't bother. Same goes for changing wheels you should check alignment but who actually does?

Sorry Karl, I really dont think removing the centre nut and popping the bottom balljoint out of the knuckle has any substantial effect to geometry... They do not adjust, they go back to the same point. |

undoing the hub from the bottom ball joint to replace a driveshaft should have no to absolutely minimal effect on the wheel alignment.
undoing the driveshaft nut will have no effect on the wheel alignment. |

If it is a clunking noise, it will be your DCCD (perfectly normal just the way the diffs bind at low speed).
If it is a clicking noise, could be a CV joint. If you are worried, best to go see a Subaru workshop (i.e. STechnic would be close to you) and get them to have a listen. A broken driveshaft you will see the steel rod hanging under your car and the car becomes an absolute failbus to drive (you are down to 3WD and depending on your diffs it becomes a world of fail). |
