I would be very careful using a USB HDD.
Chances are the infection will spread via Windows auto insert using autorun.inf
Then when you connect it to your newly formatted clean system it gets transfered straight back.

I had a trojan that locked me out of my antivirus programs and websites
I used a combo of spybot S&D, Malwarebytes, AVGfree and Onecarelive to get rid of it. All these software is free also!

do this:
download all the above software & install and run updates
If the trojan prevents you from opening the file, rename it to something else.
turn system restore OFF
boot in safe mode.
scan with the above antivirus progs after you download their updates but only use only one scanner at a time.
scan again ad nauseum until you feel safe.

good luck

Backup all your data first.
We recently had an infection at work and during the MalwareBytes scan the machine blue screened and never came back.
It required a full rebuild and all data was lost. Luckily we had everything backed up.
