Hey just had a stupid thought. It may or may not help.
I'm thinking that the ecu has reset due to having no battery while in the cut etc. Powers up and runs ok until it realises that the car has the exhaust so is a lot less restrictive than stock. The V3/4 ecu is self learning so it may have been adjusting itself to suit hence why it stalled etc and has now come good?

That won't happen.
We don't shit on other workshops.
Just take the car back to Fats and I'm sure he will rectify any faults there may be. Don't make things worse by adjusting anything or letting anyone else play with it.
