Must be rotor or hub run-out. and the pads are moving in the caliper.

Try positioning the rotor on the hub in a different spot. ie. rotate it to the next hole or the one after. While you've got the caliper off make sure the pads are free to move in the caliper and its not caked with dust.
Thanks mate, I have had the rotor off a few times but not paid attention to how it was put back on but must have been in a dfferent position though. I will check the other thoings out.
