We tested the alternator on the B4 aswell and it tested fine, turned out to be a short inside the alternator that only happened under load. Try hooking up a jumper pack and see if it still has the same symptoms or better yet try another alternator.

Do as above and report back with replacing the alternator.

Hey just hooked up jumper leads with a mates car and it didn't make any difference with the way my car runs so I don't think that's the problem?

If it's running rough try changing your spark plugs, similar thing happened to me. I was running on 3 cylinders running real rough.. Loss of power, wasn't smooth, different exhaust note, checked the plugs and they were rooted. The coil packs and leads were fine but also something else to have a look at.
Hope that helps mate
