It does make sense to check wheel alignment after a driveshaft swap, but most ppl won't bother. Same goes for changing wheels you should check alignment but who actually does?

Okay, Well thanks heaps for all your input and help guys!
Chris I'm heading off to japan in 2 weeks.. so I'll try pick some stuff up cheap, otherwise when i get back ill go searching around then give ya a call. Also are you able to do a clutch+flywheel change? Just curious because they need replacing to.. |

undoing the hub from the bottom ball joint to replace a driveshaft should have no to absolutely minimal effect on the wheel alignment.
undoing the driveshaft nut will have no effect on the wheel alignment.

Clicking on turning won't be a broken drive shaft either...

If it is a clunking noise, it will be your DCCD (perfectly normal just the way the diffs bind at low speed).
If it is a clicking noise, could be a CV joint. If you are worried, best to go see a Subaru workshop (i.e. STechnic would be close to you) and get them to have a listen. A broken driveshaft you will see the steel rod hanging under your car and the car becomes an absolute failbus to drive (you are down to 3WD and depending on your diffs it becomes a world of fail).
