Bumping an old thread...

If a STI ECU is plugged into a WRX, with a VF34 turbo, do the standard yellow injectors need to be upgraded to STI pink injectors?

It appears you have been misled.
What version are you talking about?
......because......Pinks cannot be substituted for yellows. They are completely different in configuration.
Early STi (version 3/4 & 5/6 all have yellow side feed injectors)
97 & 98 WRX have grey side feed injectors (380cc)
99 & 00 WRX have the same yellows as the equivalent year STi
01 onwards WRX has blue top feed injectors
01 onwarsd STi has pink top feeds.

Can I clarify then, as I have a stock MY00 GC8 WRX with yellow injectors, that I can upgrade the TD04 to a VF34, replace the WRX ECU to STI Ver 5/6 ECU (direct plug in?), and it will run safe like that?

Will any ECU plug wires need swapping over?

Yes and yes. You will need to swap the fuel pump wire to the 'non immobilizer' pin as per the wiring diagram and switch the red and white wires on the cam and crank sensors around. There's info on how to elsewhere on this forum.
Other than that it's straightforward and worthwhile.
On 99/00 WRX & STi the AFM and injectors are identical. (not so on 97/98)

To those who have had a V6 STI ECU installed into their MY99/00 WRX,

Were there any issues with using the original key after the install/upgrade? (Does the STI ECU read a transponder chip in the key before it will start, like the WRX does?)

Any feedback or info will be appreciated

Original key still works fine.
