it might just be the clutch clamping down
It is a stock 01 WRX clutch, clamping down? What does that mean?

Just try some redline oil, may smooth the gear changing process.Blue Lightweight Shockproof, roughly 160$ see if that helps, otherwise seek a 2nd hand gearbox if your really concerned with the noise.

lol

redline is a brand of oil, i'm guessing blue lightweight shockprooof is the name of the oil.

around 2k for a 2nd hand gbox.

also, the clunk could be the clutch engaging... sometimes mine does this when i dont change properly

Why would you get a second hand box if its just a synchro gone? Bit overkill.

Redline is a bit more then $160 i think. I recently bought some and you have to by 2 bottles, 1 large one, 1 small one as they come in gallons and quatz. Pretty sure it was more then $160 and thats with a company discount. If you do not have redline in the gearbox, and are changing it yourself, allow it to drain very well. As has been said before on here, redline does not mix well with other oils.

with a company discount i paid $208 for 3.7ltr and .94 ltr which makes the 4.5ltrs you need (or is it 4?). Off the shelf normal price is $270.
