When I replaced my block and sundry items, my tuner advised to come in and get everything setup first, run the new factory block in for around 1,000kms then return for a proper tune.

Sounds like a lot of legitimate cautious advice given the history and and a few getting the I told you so comments on record.
Essentially stock motor with decompression pistons is less likely to detonate.
Stock ECU. Stock fuel trim running a knock sensor.
It will just be down on power.

If it were an engine with significant mods, cams, injectors etc then it would be a different story.

It's pretty normal to put a few kms on a rebuilt engine prior to tuning.

Just treat it with respect. I'd be running 98 octane as a precaution. Stay away from the drags and comps though until it's been on the rollers. If anything sounds odd park it and get it looked at.

Hopefully you've seen the end of the issues and can finally enjoy it.

I agree with Matty. I have not built many engines or had them built for me, but have been around a fuckton of people who have.

I didnt asked if it had been tuned, just if it had been dyno checked for AFR's.

Mao does a dyno run for 80 bucks doesnt he?

I asked this because you were using a setup the produced a different compression ratio (or at least you were not sure if it was the same as before)

Either way, I am only a poster on the internet and thus as such should be submissed as an irrelevant source of information or experienced opinion.

We could be here a while, as this debate/discussion is almost as controversial as verso vs. ecutek.

I haven't built and run in many highly strung engines... but I've never blown one up either.

Here's what I've done in the past with zero issues.

1. Tune it. At least check AFR's.
2. Non-synthetic oil for 1000k's ish.
3. Drop oil after 50kms and inspect for metal bits. The re-fill with mineral oil again.
4. Drive it hard. Vary rpm/load across all gears and entire rev range.
5. Find a big hill, put it in a high gear and make it labour/work up the hill. Come back down the hill in a lower gear/under compression/over-run.
6. Repeat steps 4 and 5 for 1000kms
7. Synthetic oil.
8. Check tune. Ensure boost is set to 2bar.
9. Skids.

At the end of the day, follow your tuners advice.
(Unless of course you don't believe in tuning/don't have a tuner.)

EDIT: I agree with most of the techniques here: How To Run In Your Freshly Built Motor | Tune

It's the same block and near new 207 pistons. It only has the stock ecu so can't be tuned until I get the vipec but I will have the AFR checked asap. I'm using a running in oil (15 40) and have a drift magnetic oil filter and magnetic sump plug and will be changing the oil again tomorrow.
So it would be better to just get the vipec and tune now while running it in and then get it retuned once done and when I upgrade other parts ?

Yep only use 98 and I've only driven it to make sure everything is working right and I also won't be doing any events until it is perfect.

I'm no authority on the matter but if you have the cash this certainly seems like the safest option on the face of it.

After what you've been through already, I'd probably be overly cautious just to make sure everything had the best possible chance of working out this time.

I'm sure you are already but until it has been at least checked out I would be preferably not driving it at all or if you have to, absolutely babying it.

It sounds like your on the right track finally.

The magnetic oil filters and drain plugs for engines are somewhat of a placebo. None of the metal your engine makes is ferrous until it's waaaaaay too late.
