Your car is non-OBD, it didn't exist in 1996.
Also, I'm pretty sure the 96 only has one O2 sensor, so that's easy to replace. Probably do that...

Was it doing it before you installed the short shifter? A grinding noise from the gearbox usually indicates something worn. Its really hard to diagnose something like that without seeing the car....

You can't adjust the idle speed on a 2012 STi, it's drive by wire throttle and controlled by the ECM. The only way is a flash tune.
600rpm is a little low, check the hose is installed properly....
